Once you have your 640×480 graphic, try going to Image > Mode > Indexed colour. Choose a Local pallette. Enter ’16’ for colours and under ‘forced’ pick ‘custom’ – this will let you pick the 16 colours you want to use.
I’ve never actually done it though but it looks logical enough…
