Merge Visible kills the effect

Hi All, I’m new to the user group thing so I hope I’m doing this right.
Up until now I haven’t encountered a Photoshop quandry that I couldn’t solve. That’s all over now. I’ve run up on the rocks with this problem.
I built an ocean scene that has a clients logo and moniker pressed into the sand;the surf (water) running up on the impression.I have seperate layers for the photoshop built sand, water, and impressions. Each impression has several effects applied to it (inner shadow, bevel/imboss,and color overlay). The effect is nice. Each impression is deep and rough like the real thing would be. The problem is that when I try to flatten the image, trying several different techniques (Make it a JPG, Merge down, merge visible and flatten image) all the effects disapear and the impression becomes very shallow and fake looking.
I’m running P.S.6.01 on Win XP pro. I would really appreciate any input that you might have. Thanks in advance
