Is there any option to re-do the mistakenly saved project and recover the scene to the status before it was saved?

Typicall example of this happens to me when I flat the image to save it under a different format and after I, unfortunately, confirm the file saving request which appears automatically before closing of document.

No.

You do NOT have to flatten an image in order to save it in a different format!

In Photoshop 7 and later, you just use Save As. In earlier versions you use Save a Copy. The Save a Copy command is there to save a flattened version in some other format without making you flatten the image in order to save.
